Well to be honest, I am not entirely too keen with couples in a franchise. Maybe before back in high school when I would go for a bit of the Mary Sue concepts, but not anymore these days.
I'm not fully keen couples either … well I'm more keen on my Sigmund X Lydia idea but that's just me but anyways just cause I'm not always into couples subject all the time dosn't mean it'll hurt to talk about it every now and then even if it involves a little bit of Mary Suing from other people.
I think it's fine if people like their own couples (even if it involves a Fancharacter), if it makes them happy then yeah, then well… go for it 
I dont even have any fancharacters paired with any canon characters at this stage anyway… since in fanfiction I like to put the main focus on the adventure and action/fight scenes, and on the main character, heh.
I also can't really think of any other couples from the series… XD though I admit I didn't mind Nefarious X Cassy

Qwark X Helga [there's so much sexual tension between these two :P]
Dr Nefarious X Courtney Gears [because of UYA and Miss Gears is way hotter than the Valkyries]
Dallas X Juanita [the married couple (in the end) who are in a love hate relationship, Dallas loves Juanita, Juanita hates Dallas XD too funny!]
The Smuggler X Talwyn [only recently liked this pairing because of Whiplash on DA]
Skidd X Sasha [well why not? XD]

In my [non written] fan fiction story, which involves my Lombax OC's, I focus more on the adventure/action/tragedy scenes and less romance, there is slight romance though, not too much is ok to me

RatchetxTalwyn: I think people knew about this for a while now, so I'm not going to get into too much details. I just think out of all the girls that Ratchet knew/hooked up with, Tal has the most in common with Ratchet.
Ace HardlightxAngela Cross: Ok ok, I know these two never meant in anyway in the games but if you think about it, it can work well. With all the crap Ace has gone though and I'm sure with the lack of people trusting him, if he finds that one girl that may understand him, I think that would kinda boost his mood a bit. I'm not saying Angela would be that girl, but I do see it working.
NefariousxGears: It's cute XD Yeah, Gears is a b**** and is attractive to Money and/or Power (which Nefarious at one time had the latter), but putting that aside, it is kinda cute in a charming yet weird way.
NefariousxVorselon: Eeyeah…Ok, long story about this one. At first this was nothing more than a crack pairing but these two sadly grew on me as a real full time pairing. I don't know, it's just… weirdly adorable to me. Both are over the top, silly and seeing Vor being bossed around by Nef just makes me lol.
I have more, but I'll be all day if I keep going.

I'm sorry Smega but are you kidding me? Helga is more better off with Qwark or Al in my opinion. As for Sigmund well I think he's very shy for girls but I don't mind him have a girlfriend but it depends on the pairing.

Hehe, you know… if I had to choose a canon Character to pair with Ace, I would choose Angela Cross as well. But then again, I don't know enough about her character and it would feel wrong to alter her personality too much, just to make her suitable for him.
Which is why I ended up using an OC for Ace instead
But yeah, as for yaoi… I admit I'm not into those types of pairings but some just make me giggle xD like some crack pairings mentioned around here (Sigmund and Helga for example, LOL!)
And I can't really think of any other pairings I like at the moment. But I do like RatchetXTalwyn, after seeing the comic series… ;-P
